Thanks - I found this gizmo, which looks like a cosmic phase inverter
mounted in the trunk as directed, but it wasn't immediately obvious what
I was supposed to do with it.  I finally pressed down on the white round
thing and it acted like it was going to disappear into the guts of the
box, but there was a very rewarding "clunk" that let me know it had reset
something.

Mine takes nine quarts on an oil change with filter.  The vast majority
of the tranny fluid is in the torque converter and cooling system. 
Doesn't surprise me that you only lost two by pulling the pan.

You are hearing the infamous cowbells, which are, as you guessed,
ventilation flappers.  They are visible when you have exposed the
aforementioned cosmic phase inverter area in the trunk.  They are
originally covered with a thin foam rubber which goes away, letting the
flappers make music when you close the doors.  No harm being done, and
you can just tell everybody it's supposed to do that. That's what I tell
people about all the weird noises my XJ6 makes.
